They might be harder to see if you re-tint them, but they aren't going away.

Hmmm. I also notice the scratches don't go all the way down, or to the top.
It almost looks like someone used one of those old metal gasket shields to hold the flap back when they were tinting it.

Since they are all parallel and follow the direction the window rolls up, I would guess that something abrasive got between the door flap and the glass, rolling up and down then caused the scratches.
The tint was covering it making it unnoticeable.

How long have you had the car? Never noticed it before? Only way to know for sure is to remove and see if you can notice it without the film.

Hard to tell whats going on there. It looks like 2 different issues.
First thing I'd recommend is not using clay block.
The first pic looks like it might be from clayblocking in circles where it picked something up and made fine scratches, or squeegeeing against them during installation (instead of side to side) maybe dragging air making those marks. I dunno.
The second pic looks like residue from an old bubbled tint job.

Yeah, if it's that bad they should replace is asap, especially on the windshield. Him getting warrantied is not your problem. In my opinion.

It definitely looks like adhesive of some kind, but It's hard to believe it would be like that after a removal. Who knows. If they let that out the door it could have been anything.

That's not normal, that's some really bad contamination under the film.
Looks like it was tinted by Stevie Wonder.

I'd be careful with what you apply. Depending on the type of glass, the size, exposure and partial shading, applying the wrong film can lead to thermal fracturing.
